With FBI (Remote Install › Scan QR Code) or 3dsDL (Scan QR Code). Either one installs it.
Method 2Send it to your 3DS
Open 3dsDL › Receive on the same Wi-Fi, then press:

Pick the game whose update you want blocked with the Homebrew Launcher's title selector. If all goes well it exits by itself.

The CIA version will always run in delete-all mode.
If the 3dsx version is installed with its xml file it will run in single delete mode. If the xml file is not present the 3dsx version will run in delete-all mode.
