Over Wi-Fi, no cable: point your 3DS at the QR code on an app page here. FBI (Remote Install › Scan QR Code) downloads and installs a .cia; 3dsDL (Scan QR Code) takes any file, installs a .cia and saves the rest to the folder you pick.
From your PC: press Download, copy the .cia to your SD card and install it with FBI, or drop a .3dsx into /3ds/ and start it from the Homebrew Launcher.
